16" Synergy Shadow Overflow noise?

I drilled my tank and went with a Synergy Shadow overflow, which I really like. I have the short U pipe on the far left side, the taller U tube is in the middle and the tall emergency tube is on the far right--I laid it out this way because it worked out the easiest. there is a small 1/4" hole in the top of both the U pipes (it came this way).
Am I supposed to put a 1/4" tube in that hole or just leave it? Every 20 minutes or so, it sounds like a toilet is flushing? I'm guessing this is because the siphon gets broken? Does anyone know how to stop this from happening?
