In the next month or so I will be setting up a 125 gallon and shutting down my 90 and my 54. I will be combining the livestock from the 2 tanks into the 125. All of the fish in the 2 tanks are a mature and established in their respective tanks.

I have 4 duplicates between the 2 tanks and I'm not sure which, if any I can combine into the new tank.

They are:
Clownfish
Royal Gramma
Pygmy Angel
Mandarin

Can any of these fish be put together as adults?

i cant think

The angels will cohabitate well and most likely pair up. The mandarins really depend on the sex of both specimens. The RGs may fight and the clowns will likely fight if you have 2 pairs.
