I have just setup a new saltwater tank, and for the past few days I have had to put my arms in the tank a lot , if that is adjusting the heater, rocks or return pump. And I am very worried it will mess something up
Welcome. should be ok as long as you are not coating your arms with body lotions and such.

As long as your hands are clean it shouldn't mess anything up, especially now that your tank is empty. Now is the best time to make adjustments on your tank before you get livestock

It is perfectly ok to put your hands in your to move something around. Like others have suggested, you can use gloves or I sometimes will use long tongs to move stuff.

I would recommend you take some time and read this below!

Hello and Welcome to R2R! Other comments have led you in the correct direction. I use the grabber when I can. Sometimes I have to put my hand in because with gloves I don't have the dexterity

Welcome! A lot of times I don't feel like getting my arm wet so I use a grabber on anything I can. As you add coral to your tank you will notice needing to put your arms in your tank more and more. As others have said just make sure your arms don't have lotion/fragrances/soap/any other chemicals on them and you'll be fine. I also avoid putting my hands/arms in if they have any cuts/open wounds.
