You can normally control the level of water for the drains with the return pump, that being said I have no idea where to set the pipes themselves at. I know the main drain is the lowest (shortest) secondary barely a trickle if at all (middle) and emergency below top of overflow but no water unless tanks about to overflow (tallest).
want to clarify, i'll be doing the herbie, with just 2, the main and the emergency.

Main full flow, emergency no flow. As long as the main is lower then the emergency your fine and as long as the emergency is lower then the top of the tank but not by much.

Which overflow? Drain standpipe needs to be at the "shutoff" level if you have 2 weirs. When you turn off the return pump, where the standpipe is is the lowest your tank will drain. If you only have top weirs on the overflow, put the pipe height anywhere below that.

Let's see:

If overflow has two sets of weirs (upper and lower) the standpipe needs to be right at the bottom of the top weirs.

If overflow has one weir, the standpipe can be anywhere below the bottom of the weirs.

The Emergency Standpipe should higher than the normal standpipe at least as much as the water rises in the tank when the return pump is on. If there's only upper weirs, I'd put the emergency standpipe at the bottom of the weirs.

ok,so there are top and bottom weirs, however, they are in a double lined situation where they mix before going to the main part of the overflow box and still overflow from the top.

Perfect. Then assuming the inner wall doesn't have any holes in it, you can make the normal standpipe as short as you want and the emergency should be a little below the top of the inner sleeve.

two overflow boxes, both herbie. only 2 holes per box. Originally was for a durso and the return through the bottom, but I CHANGED THINGS for fun.
